Keeping in mind that many Al Quaida operatives received training by "fighting" in Chechnya... IF this was terrorism, and is claimed by the Chechnyan Terror groups, that does not necesssarily rule out an AQ connection.

If I understand correctly, though, if the transponder is turned off, the aircraft would still have a radar signature, but lack all the information that the transponder transmits such as altitude, heading, horizontal and vertical speed etc. If it's off the radar completely, it's likely that the plane is down or flying very low, below the radar's reach. The latter is unlikely, since there would be eyewitnesses

Uh, no not at all. Think about it for a second. The first plane on Sept. 11th could easily have been an accident. Planes have hit buildings in the past so it was not unheard of. However when a second plane come flying in at close to 600 mph and slams into one of the towers, it is not going to be an accident and a terrorist attack is the only possibility.
