For Continuity of Government, you'd not want every Constitutional Officer and Justice present. Several Justices are explicitly kept away. And yet you often have every member of the House and Senate in attendance.
The only think keeping justices away are the justices themselves. Justice Thomas doesn't attend because he thinks it's inappropriate to take part in a partisan event. Justice Alito doesn't go because he thinks it is was dumb to go just so people could see him there. Justice Scalia didn't go because he thought they were "childish spectacles". Usually the reason for justices not being there is that had made other commitments. Continuity of government has nothing to do with it.

I believe that SC Justices receive Secret Service protection. Therefore, I am certain that Trump would know if she were deceased or not since he controls the secret Service?

If she is still alive it's time to prove that she is still capable of doing her job.
No one appointed her clerks (or handlers) to the Supreme Court
