Secret planes, classified mil tech. I’m more likely to believe they like the alien cover story over the real story.
It may not be the object depicted in the video that compromises national security, but could be data from a heads up display, transcript of the radio chatter or other performance characteristics exhibited by the US aircraft obtaining the video from which classified data could be extrapolated.

It is not one or the other—it is both “cover story” and “true story”.

Short version:
Kirtland Air Force Base (NM) was testing top secret drone technology in the 1970s. The drones were launched from inside of large planes at high altitude. The drones looked like flying saucers.
There was also a highly classified NSA base beaming up lasers to blind snooping Soviet satellites.
Needless to say this made for interesting viewing, and one man who lived near the base started to get a little too interested in what was happening there and the Air Force decided to have their counter-intelligence folks do something about it....

I think this is actually a reference to how most people will become unhinged when faced with proof of ET visitation. Society will collapse because the public is just unable to cope with the idea of a big neighborhood in the Cosmos. The “ET are demons” crowd will go catatonic or perhaps violent.
You're probably right. A secret plane they don't want you to see, or it's not a UFO that don't want you to see, it's what's in the background of the picture they don't want you to see.
But to some, this will be "proof" that the government knows all about UFOs.
