Actually, they aren’t being issued with her signature. They’re being issued without any signature at all.
She’s been saying, through her lawyer, that without a signature they’re invalid.

The written law is that marriage is between a man and woman. My understanding is that she refused to do any marriages.

His order said that since others in her office are issuing he is fine with that. I don’t quite get it because I think they all have to have her signature since she is the elected Clerk.
As long as her name or signature are not on the documents, they let the other clerks condemn themselves if they want to.

I suspect that if Davis orders her staff not to issue marriage licenses then that moment will expire quickly and she'll be back in jail again. The judge is trying to make people think that he's a nice guy, giving her a second chance and all. But make no mistake, he'll jail her again in a heart-beat if she interferes with her staff carrying out his order.
That was the same argument used in Alabama after 1967—that the marriages ordered by the Supreme Court were still in fact against the State of Alambama’s law (as well as multiple other states). They fought being told what to do for three years, until United States v. Brittain.
The plaintiffs and the ACLU asked Bunning not to jail her in the first place because they didn’t want the negative optics of a middle-aged, white woman jailed for her religious beliefs.
Now that the marriage licenses are flowing, Bunning has no reason to keep her. I suspect the LGBT nazis put pressure on him to stop the damage to their cause.
There are reports on Twitter that Davis will refuse release. They forced her into custody; They can force her out.

If the licenses issued without her signature are invalid, then future divorce and estate proceedings might be complicated.
