Thomas Jefferson's 1802 letter to the Danbury Baptists is the source of the statement - "separation of church and state".
Seeing the statement in its proper context, the American understanding of religion was developed in order to fight the sectarian oppression within the Judeo-Christian traditions, that existed in Europe. Protestant minorities faced discrimination in majority Catholic European nations, while Catholic minorities faced discrimination in majority Protestant nations. Jews suffered discrimination as minorities in majority Protestant and Catholic nations. Emancipation of European Jews only came after the French Revolution.
The American concept of religion was created in order to prevent people from the Judeo-Christian tradition from discriminating against each other on sectarian lines. Jefferson gave some of his own money to support Christian churches, and he used federal funds to promote evangelization. Jefferson also produced his own abridged version of the Bible, with the intention of teaching Christian ethics to the Indians. Jefferson certainly did not believe that the religions of the Indians had a place in American culture.

Separation of Church and State,
Not Mosque and State. We accept most tolerant religions, Buddhism and so on; but I agree, we were built on Judeo-Christian principles, John Adams especially makes this clear.
Religious doctrines must be reviewed from their compatibility with our western culture, values and our Constitution.

"Tolerance" means that you think Christianity is right (or your sect's theology is right) and the theology of other religions is wrong. But you cannot use force or the law to compel uniformity in religion, and you appeal to those areas of commonality among denominations and between religions to build a large civic body of citizens equal before the law, as Washington did in his letter to the Jewish congregation in Newport.
It does not mean atheism or the public enforcement of atheism under the guise of "separation of church and state."
This ‘separation of church and state’ thing is a concoction of sorts. The protection in the US Constitution is one sided. Protect religion from government. It doesn’t say all of it has to be ‘separated’ or that there can be no influence. The very language of our founding documents belies this sterile secular view of our Constitution’s meaning.
Further, to me, the idea of Islam/Muslim as a founding influence or even a legitimate beneficiary of Constitutional religious protections is patently ludicrous. It is a DISEASE - a disease of the human soul.

Jefferson was reiterating the anti-establishment clause’s actual meaning; namely, that the federal government has no power to impose a national denomination, e.g. the Church of England. Establishments of religion were left to the states. At least half the states had established churches or religious settlements when the Constitution was adopted. The Congregational church wasn’t fully disestablished in Mass. until 1833. So, the First Amendment: 1. Prohibited Congress from interfering with church and state relationships in the states, 2. Prohibited Congress from establishing a national church, 3. Did NOT prohibit establishments in the states, and 4. Did not prohibit general Christian observances and practices by the federal government.

By the way, “Separation of Church and State” was originally an anti-Catholic slogan that was adopted by the KKK. It was inserted into our Constitutional jurisprudence by a Klansman, Hugo Black. It has nothing to do with the actual Constitution.
Hindus and Buddhists do just fine here.

This gets asserted a lot, but I believe it is completely wrong.
It was for a practical reason they barred religious tests for office. All the states were Christian, and most of them had religious tests for offices within their state governments. The problem arose because they were different denominations with different dogmas.
A religious test for Protestants would have precluded Catholics, and a religious test for Quakers would have precluded Anglicans.
As a matter of getting a coalition of states with differing official state religions to work together, it was necessary to prevent doctrinaire disputes from blowing apart the coalition.
It was a given by pretty much all the founders that the US Federal Government would be specifically Christian. They had no intention of making it an open system.
One might get a hint that the US Government was intended to be Christian by the fact that the Constitution exempted the President from working on Sunday, and that the US Constitution ended with an acknowledgement that Jesus is "Our Lord."
The modern understanding of their motives and intentions is just wrong. People have been manipulated into believing there was this great push for Secularism in the 1780s when instead the intent was to prevent denominational conflicts from derailing the fledgling government.

Only the Christian “faith” is in line with Natural Law Theory (Laws of Nature and Nature’s God). Atheists (their “faith”) at our founding were never allowed to be judges or on courts since they didn’t believe in our Constitution and our INDIVIDUAL natural rights from God. Individualism and Free Will is a Christian concept. Marxism, atheism, islam are all collective mindsets, where no free will is allowed. You can’t promote antithetical belief systems to the Constitution in our system.
All other faiths are incompatible with our Constitution and Natural Rights only from God. Some religions, like the Torah-following Jews, although tribal and exclusive, can function in a Christian nation, as the Atheists who do not deny our religious rights and don’t promote vile, evil, dysfunctional behaviors that destroy virtue formation in our people.
For without Virtue formation in the children (promotion of “public virtue is essential in ALL “Just” Law), there is no possibility of freedom (Founders/Socrates).
There should be no “Rights” to embrace evil, vile, degrading behaviors in our “Justice” system, (nothing antithetical to Christianity). You can never use other human beings as a Means to an End——like in slavery, sodomy, and baby-killing. All unjust “laws” are “null and void” as stated by John Marshall and at Nuremberg trials and by MLK, Jr.
So, the ONLY ethic system in line with reason and logic-—WHICH HAS TO BE INCLUDED IN ALL LAW-—is the most rational, just ethics system in the history of the World-—true Christianity which formed Western Civilization, the Age of Reason and Modern Science and the US Constitution.
To remove Christian Ethics is to remove our “Justice” (virtue) System and remove our Constitution, which should be impossible.
America is a culmination of the Greek, Roman, Judeo, Christian ancestry. It is decidedly NOT Muslim or Buddhist, or any other religion on the planet. However, to the extent people holding different religious beliefs accept and support the Constitution and laws of the country, America will welcome their legal entry into her borders.
Islam is more than a religion. It’s also a Prophet commanded movement to conquer the world and unite it under a Sharia Law government. Its adherents may accomplish the overthrow of governments by forceful, infiltrative, or propaganda means and each method will result in heavenly reward.
Cair and ISIS and your local Mosque are populated by people intent on establishing the Caliphate.
The question to our own government is whether Muslims enjoy First Amendment protections that overcome their religion’’s command to destroy our country and it’s legal system.
The effects are apparent in many countries, improvident habits, slovenly systems of agriculture, sluggish methods of commerce and insecurity of property exist wherever the followers of the Prophet rule or live.
A degraded sensualism deprives this life of its grace and refinement, the next of its dignity and sanctity.
