Maybe he was being blackmailed into silence, and decided, screw it. Im coming clean, then gonna speak out on Benghazi. That was my first reaction to the story. And if he is still to be part of the coverup as many seem to think, what possible advantage could there have been for him to confess an affair and resign?
I'm hoping he's clearing away a blackmail situation and planning to tell the truth at the hearings.

He has been blackmailed to keep quiet about Benghazi and other things, and he decided he owes it to his country to come clean even if it harms his marriage.
Well, if true, then he also owes it to his country to identify who it was that tried to blackmail the Director of Central Intelligence. That is a crime, and it is darned near an act of war.

Nice story, but resignation wouldn't spare him getting whacked, and he knows it too.
But, if he was compromised by a Mati Hari, then this (in combination with whacking his girlfriend) is a good way to clean up the mess without an official admission coming out. Everybody who "knows" what really happened will tend to keep quiet.
