Gotta go with Creedence Clearwater Revival's "Who'll Stop the Rain?" as my all-time favorite.

Bob Seger's "Night Moves" has a few great lines about a thunderstorm off in the distance:

I awoke last night to the sound of thunder,
How far off, I sat and wondered?
Started humming a song from 1962,
Ain't it funny how the night moves?

One of the most haunting songs you'll hear about stormy weather is a pop/country tune from the 1970s -- Michael Martin Murphey's "Wildfire."
