To your direct question, President Trump has been the only President to overtly threaten members with primary challengers: Reps. Thomas Massie and Chip Roy, and Sen. Thom Tillis.
Obama, not directly but through labor unions, threatened some Democrats with primary challenges over trade votes.
More likely, the pressure comes from Congressional leadership.
John Boehner stripped committee assignments from Reps. Tim Huelskamp, Justin Amash, David Schweikert, and Walter Jones, for voting against party leadership on key votes, including opposing Paul Ryan's budget proposal in committee and the 2011 debt ceiling deal.
Boehner later stripped committee assignments from Reps. Daniel Webster and Richard Nugent for opposing his reelection as Speaker.
In 2019, Nancy Pelosi blocked the seating of Rep. Kathleen Rice on Judiciary Committee after voting against Pelosi for Speaker. But otherwise, Pelosi used more "private" measures to control her caucus.
In 1938, FDR actively campaigned against 13 Democrats - 10 senators and 3 House members - in their primaries for opposing his New Deal proposal. Only two of FDR's 13 candidates eventually won their races.
In the Senate, party control is handled much differently. Party leadership controls the disbursement of funds from the DCCC and NRCC PACs (the respective party's campaign committees), funding preferred candidates and withholding funding from disfavored candidates.

So far, President Trump has only threatened three Republicans: Tillis is retiring in the Senate, Roy is running for Attorney General in Texas, and Massie is still running for reelection.

Trump has hated Massie for YEARS because he wanted a recorded vote on the COVID furlough, a 2.2 trillion spending package. Its been downhill since then.
Massie got tons of outside donations after Trump’s team announced that they wanted to get someone to challenge him in a primary. He never attracted much outside money before that — mainly because he didn’t need it. He had been a sideshow clown in Congress for as long as he’s been there.
