Religion is at the heart of dispute over the Temple Mount, but maybe not the way you think. To the Jews it is the site of the Two Holy Temples erected to God. It is also one of only three places in the Tanach (the Jewish Scriptures) that talks about a financial transaction where a Jew purchased the land. Scholars believe the transaction was written about to show Jewish ownership of that land:
King David then bought the site from the Jebusites, as it is written (II Samuel 24:24):
"David bought the threshing-floor... for fifty pieces of silver."
Ever since then, the Temple Mount has been the eternal possession of the Jewish People (see II Samuel 24; I Chronicles 21).
Muslims on the other hand, seek deny that there was any Jewish Temple in Jerusalem. In fact it is part of their tradition to co-opt holy places of other religions to their faith. Despite the fact that the Quaran does not mention Jerusalem, they ascribe a mention of Muhammad visiting the "distant place" to the Temple Mount.

Some think that The Temple and The Holy of Holies were not located where the dome of the rock currently is. Granted, there is alot of conjecture about the actual location of Solomon's Temple. Josephus wrote of the destruction by the Romans that the city itself was razed to the ground, so that not even a lifelong inhabitant would recognize it. Titus, the Roman commander, actually ordered the Temple to be left standing, but soldiers took matters into their own hands and burned it and tore down the blocks, so as to get the gold laid over them. Other reports say that parts of the temple still were visible from afar after it was all said and done.
As there still remained some small Jewish towns in the vicinity, it would seem that the location of Temple would never be in doubt, as it was very prominent in its location, and the fact that it was very important to all, or almost all, Jews. Even though most of the Jews were dispersed (the Diaspora), there still remained some in the Jerusalem area. They would go pray at a rock considered to be the base of the temple.
I believe the evidence shows that the Temple is where the dome of the rock sits now (note the deliberate use of lower-case letters), and that the Western Wall is the west retaining wall built by Hereod when he expanded the Second Temple built by Ezra in 515.

Yes. Their failure to support Mohammed was one of the reasons he started attacking them, according to the histories I've read. Likewise Christians.

That would be “turn about is fair play” and the Middle East doesn't really work that way. It would be interesting to watch, though.
