I wasn’t able to read the article without prescribing so I don’t know if the article answers my question but I’ll ask it here in case somebody know the answer.
My understanding is that they put placemarkers that they claimed described the documents but when they wanted to put the documents back in their order they couldn’t tell which document the placemarker was describing because in some cases there weren’t any documents that matched the description.
Am I misunderstanding?

I think part of Trump’s defense was the docs were not touched after they left custody of the National Archives personnel. The fact that the Jack Ass prosecutors shuffled the docs destroys a chance for that defense.
