Nah. I think he loved it. Not everybody in the CIA loved Kennedy, but the guy who loved James Bond novels, didn’t hate the CIA.

JFK was okay with the CIA until they screwed him on the Bay Of Pigs invasion. They tried to force his hand into authorizing a full scale invasion and he pulled the plug, took a beating in the polls and in return fired Alan Dulles and a whole lot of CIA personnel. And he said he wanted to shatter the CIA into a million pieces and scatter them to the wind. Between firing Dulles (who never really left, he just kept out of sight as he continued to pull the stings there) and that remark about blowing up the CIA put him in their cross hairs for sure.
He definitely did not love the CIA and they did not love JFK.

Except for when JFK said he would splinter the CIA into a thousand pieces and scatter it into the winds.
When you’re president, you can see very ugly and disgusting things about the CIA that aren’t in the James Bond novels.

A friend of mine, now passed, had a long career in the DIA under nonofficial commercial cover and a standby assignment to a specialized secret military unit ready to use extraordinary means if necessary to avert or win a major war, even a nuclear war. With a background as an Army ROTC officer and training as a spy, my friend knew how to fight with or without weapons but never had to. His assets as a spy were a quick wit, genuine business skills, an engaging personality, and enough self confidence to run the spy con against people who could easily hurt, imprison, or kill him. And just as in True Lies, for years his wife had no idea that he had been a spy.

That quote has been disputed. It showed up in a newspaper 3 years after Kennedy died with no indication of who he said it to and when.

Kennedy was angry with the CIA after the Bay of Pigs, but he had no trouble with the plans to kill Castro and depose Diem. He was more of a cold warrior than some people like to believe.
If you were a Cuban CIA asset, you'd be very angry at Kennedy about the Bay of Pigs. I don't know if the higher ups felt that way. They had Ivy League backgrounds and a lot in common with Kennedy.

It’s clear JFK wanted to end the system of control at the highest levels, which included areas of intelligence and banking, and that this is why those highest levels used the CIA to assassinate him.
