The Ark was presumably recovered when the 2nd Temple was built. That is the temple destroyed by the Romans in 70.

My favorite Ark of the Covenant theory is Ron Wyatts claim to have found it in a cave directly under Golgotha and the earthquake that occurred at the moment of Christs death split the rock causing Jesus blood from the soldiers spear to spill down the crack directly on the the mercy seat.
