Hubert Humphrey declined to count Electoral votes in January 1969, the President pro tempore of the Senate did it instead.

In case Pence resigned, the votes would be counted by either Chuck Grassley or Dianne Feinstein, depending on the outcome of the Georgia races the day before.

In almost all cases, if there is no clear Constitutional answer, the Constitution leaves it up to state legislatures and the U.S. Congress to make their own rules.

The President Pro Tempre of the Senate would assume that role in the Senate. Currently that is Chuck Grassley.

In terms of Presidential Succession, he would be third behind Nancy.

If, and I say if, VP Pence were to resign then the President Pro Tem of the Senate would administer the joint session. That would be Charles Grassley. As for replacement of a resigning VP, look no further than Spiro Agnew’s resignation. The Senate would have to approve any replacement.
