I think expression of your disgust and disdain for a rainbow flag by burning one is protected by the First Amendment, as long as you aren’t burning someone else’s rainbow flag (which appears to be what happened here), and as long as you aren’t burning the flag in order to intimidate someone else.

“They call it protected free speech when they burn the US flag, but they call the police when someone burns a rainbow flag.”

You can not only burn a US flag, but also urinate and defecate on it - all in the name of freedom of speech. Well, with that in mind, what’s so damned special about the rainbow flag? Nothing - and it doesn’t even rise to close to the level of being a national symbol.

If I was in this situation, I would HOPE that some idiot would arrest me for it - because I’d sue them for deprivation of rights under color of authority - them, their bosses and everyone else in government remotely connected with the matter.
