What needs nearly a mile long runway?
It is probably a DUMB sight: Deep Underground Military Bunker.
The blimp and dirigible hangers have clamshell doors.
All this attention of secrecy at Area 51 is a diversion from the real secret stuff at Area 52.
If I were to hazard a guess:
I think its purpose is two fold.
One is an emergence field for an armed UAV to land. Hung ordnance is a real problem on a UAV.
Second is an airstrip for RQ-170s or maybe even RQ-180s.
I occasionally scan the NTS slump craters immediately north of this runway for changes, and have been observing this site since before the summer of 2005, when the runway was paved.
It is no longer in the public Google Earth database, but, ca 2009, Google Earth showed a clear view of a drone (approximately Global Hawk size) being towed from the hangers on the west side out toward the runway.
In the current Google Earth PDB, at 12/1/2006, there is an OHI of the clamshell hanger under construction, with an exec. jet and twin-prop parked west of the other hangars.
Google Earth has removed the OHIs of the clamshell doors being installed from the current PDB, but the OHI at 3/13/2011 shows the clamshell doors partly open.
And, yes, the runway is 5,000 feet long, mark-to-mark...

FWIW, the center of the circular area inside the fence is ~24.5 miles SW (heading 205.6 degrees) from the pad where the transient F-16s park at Area 51.

The location given in the article: "about 12 miles northeast of the infamous Area 51" is hogwash, too. That area is mountainous, and there is no airstrip there. (It is, of course somewhat in the direction of Rachel, NV, of UFO-watcher fame -- and, where, if you look at the 11/13/2006 Google Earth image, you will see a larger-than-football field portrait of Colonel Sanders (of KFC fame) smiling up at you...)
