Apparently, the custom of presidents returning military salutes is fairly recent, beginning with Ronald Reagan. For instance, General Dwight Eisenhower did not return military salutes as president.
Reagan's gesture was a heart-felt expression of appreciation and respect for the US military and it's soldiers. Presidents who don't feel similarly inspired should just dispense with the salute instead of half-assing it. Do it right or just don't do it - it's not required by protocol.
