From my experience, when it comes to school, there’s no place like home.
Time to go lawyer shopping. If you let it go on you might have the appearance of agreeing with it.
Take them out
I would have a chat with the principal and find out the nature of the prayer. Is it a general “guide our new president and give him guidance” type prayer or a “rain blessings down on our new beloved leader’ type prayer? And then I would ask why this hasn’t been done before and if it will continue with the next president, regardless of his color or party affiliation.

Homes school. Then you can pray for whoever you want.
Go and listen to the prayer.
I lean toward the ‘stop killing babies’ option.
That little addition you would like tacked on MAY BE the very reason behind the prayer. Be brave. Talk to the teacher about it.
Ask the school to add the military while praying...if they say no....then ask them to stop praying for the military’s boss.

If home schooling is an option, that may well be the best course.
You can ask why the change in policy about praying for the President. You’ll get a BS answer back like, “we realized we hadn’t been and now we’ve corrected that oversight,” but at least they’ll know someone noticed. That will also give you the opportunity to point out how Chairman Hussein’s policies are pro-abortion and not pro-life. That will spin up someone for sure.
Go to school and listen to the prayer. If you’re uncomfortable with it, suggest to the folks that the class pray for “our country’s leaders,” in general, and, of course, those who defend us.

Per the home schooling, probably not an option. I definitely need to keep my job (military/law enforcement) and the wife has a critical job with a severe shortage of wrokers as well.
Per the lawyers - I’m missing something, I don’t see what the grounds would be for litigation?

What is so bad about naked partisanship? It’s human nature.
It depends on the content of the prayer. Perhaps they are praying that God will change zero’s black heart and prevent his signing FOCA.
I tend to disfavor political partisanship in schools, particularly during the younger grades.
I’d start by going to the school for fact-collection. Listen to the prayer and see what is being prayed for.
Pray for the Nation? Definitely, always a good thing.
Pray for the Queen? Fair play if you live in the Commonwealth: the Queen is non-partisan.
Pray for the President? A little more dodgy because the President is partisan. But it barely squeaks by because you are praying for the office, not the man.
Pray for Obama? or Bush? Either it is both, or it is neither. I vote for neither.
Once you know what is being said, decide whether you need to meet with the teacher and/or the principal and/or the PTA secretary. Set it all out, and take notes. You will have a better idea how to proceed once you have had that meeting. But by no means go into that meeting unprepared: do the above homework first!
