Chloroform in amounts large enough to cause death would indeed show up at autopsy. Not only in the tissues and blood but there would most likely be visible burns on the face and the mucosa of the mouth, throat and nasal passages.
The hemmorages in the eyes of JonBenet indicate that she died as a result of the ligature strangulation rather than the skull injury.
