South Park was not mocking either the Virgin Mary or the Catholic Church. They were mocking Alchoholics Anonymous. They were also mocking people who believe in magical healing powers.

South Park mocks everything. I saw the episode, and yes, it mocked the Virgin Mary, the Pope, the Catholic Church, Alcoholics Anonymous, modern theory about alcohol addiction, and the faith healing movement. They've also got a running storyline about Satan and Saddam Hussein having a homosexual affair. The first episode, that was originally emailed around as a Christmas card, was about Jesus and Santa Claus having a battle over the meaning of Christmas. I enjoy South Park, but sometimes have to turn it off. But make no mistake, having a statue of the virgin Mary squirt her menstrual flow onto the face of the Pope as he investigates a supposed miracle, then having the Pope declare that it's not a miracle because "blood squirting out of her @ss would be a miracle, blood squirting out of a chick's c___ is no big deal" mocks the Catholic church.
