The only positive I can see in the Michael Flynn pardon is that if President Trump needs to invoke Military Law in the coming days/weeks, he will be able to point to Judge Sullivan directly disobeying a directive from a Higher Court. This example would prove that the “civilian court system” of law has been corrupted, and that he has no alternative but to go with UCMJ has indictments begin, and trials need to be conducted.

Remember the reason Sullivan would not drop the case had only to do with the gag order on Flynn that would have to be dropped along with the case. The key is whether the Pardon also releases Flynn from the gag order.
