The only positive I can see in the Michael Flynn pardon is that if President Trump needs to invoke Military Law in the coming days/weeks, he will be able to point to Judge Sullivan directly disobeying a directive from a Higher Court. This example would prove that the “civilian court system” of law has been corrupted, and that he has no alternative but to go with UCMJ has indictments begin, and trials need to be conducted.

Just say courts-martial. The UCMJ doesn't apply to civilians except in a narrow range of DoD employees.
