Burke's quote: "Pope has done a lot of harm by not saying openly what his position is"
I'm not seeing how the headline differs that much from the quote.

It differs a lot. It makes it sound as if Cdl Burke has charged the Pope with (intentionally) harming the Church. His actual statement was neutral and just an observation about Francis’ failure to be explicit.
Saying that Burke has actually made a statement like this is just giving more ammunition to the Pope, who will probably not even send Burke to Malta now but probably remove him altogether from service to the Church. People should be more careful about inflammatory headlines because they can do a lot of damage.
