According to the Times of Israel, Israel's Channel 2 has revealed that Israeli air defenses have been boosted, and approaching civilian aircraft will be asked to identify themselves far earlier.
Though the flight was presumed at first to have crashed, whole or in pieces, into the ocean, passive satellite transmissions from the aircraft suggest that it made a deliberate course change and may have headed north into central Asia.
Pakistan has already said that the flight never registered on its radar, but at least one expert has suggested the flight could have landed in Bangladesh, whose air defenses presumably would be weaker.
Though the possibility that the Boeing 777 could be used in a terror attack is mere speculation, it is evidently being taken seriously by Israel.

A paint job and a knowledgeable pilot who can fake it well enough to disguise the airplane as a legitimate flight long enough to get close to an intended target is all it will take.
Even if it raises suspicions no one is going to shoot down a passenger airliner until/unless there is certainty that it is a hostile.
By that time it will probably be too late.
Anyway, why would someone need a big fat slug like a 777 to deliver a nuke? Filling it with conventional explosives and full of gas would do the trick, and a sports stadium full of people would make the perfect target.

I think there are much higher value targets to be had. The 777 would be the perfect weapon to take out one of our carriers. Start at high altitude and come barreling straight down, not much to do to stop it. I really don’t know much much good the escort ships could do shooting it down.
We have carriers in the med right now, with the Ukraine thing. And I wouldn’t put it past Putin if he were behind the whole thing, diversion, scapegoat, and all that.

The US might be a little easier - apparently Air France and US Airways fly 777s and also fly to the US, so the plane could conceivably sneak in here here. But I’m not sure we’re the target now.
I think you’ll see Russia and China strengthening their defenses. If Barry weren’t such a Muslim wuss, he’d be reaching out to Putin about this. I think one of the things Russia has against us now is that we ignored their warning about the Boston bombing.
This belongs in the beyond ultimate dismal scenario.
Today, it is still not clear whether the U.S. would have shot down the 911 sandmaggot-hijacked planes, if the opportunity had presented itself to do so with minimal damage to anything on the ground. Had we done so, we would be having violent arguments to this day as to the moral justification for doing so.
The Israelis have no such luxury. Not knowing what the two-legged animals may have aboard a hijacked airliner in the way of WMDs makes it a given that they must shoot down any airliner which refuses to communicate with the ground, or refuses to be directed to a remote landing location. Doesn't matter if the captive passengers are all Israelis...

Range. That plane, full up, has a range of thousands of miles.
Payload. Stripped down, the plane can a potentially huge payload - and primitive nukes are pretty heavy. A simple one, like “Little Boy” would weigh five tons or more.
Stealth - As someone pointed out, an airliner will only be shot down with great reluctance. They can use the passengers as hostages, to boot.
The 777 would make a great “intercontinental cruise missile.”
