Sephardi Jews in the Netherlands, France, Italy Greece, and Balkans, and North Africa were killed.
Italkim (Italian Jews) were killed.
Romaniot Jews were killed in the Balkans.
Turkic Karaites (Karaylar) in Lithuania were killed just like Ashkenazi Karaim. In the Krimchaks, Turkic Rabbinate Jews were killed. (Sadly, their Karaylar neighbors informed on them to save their own lives.)
Finally, Subbotniks, Slavic members of a Judaizing sect (think Russian version of Pentacostals), were slaughtered by the Nazis.

Those are the groups of non-Ashkenazi Jews I can think of off the top of my head. I'm sure with some research, I could think of others.
