The operations by the Pentagon are commanded by NORTHCOM, the U.S. Northern Command headquartered in Colorado Springs.
According to Arkin, when the search for rogue nuclear weapons takes place inside the U.S., the secret "Granite Shadow" mission kicks in.
U.S. Northern Command (NORTHCOM), the military's new homeland security command, is preparing its draft version of CONPLAN 0400 for military operations in the United States, and the resulting Granite Shadow plan has been classified above Top Secret by adding a Special Category (SPECAT) compartment restricting access
Interesting tidbit:
the plan includes deployment inside the U.S. of "'special mission units' (the so-called Delta Force, SEAL teams, Rangers, and other special units of Joint Special Operations Command) in Washington, D.C. and other domestic hot spots."
Arkin also reveals a "twin" classified program to Granite Shadow - "Power Geyser
According the military documents, the unclassified title is 'Counter-Terrorism Special Operations Support to Civil Agencies in the event of a domestic incident,'" he writes. "It is another Top Secret/SPECAT plan directing the same special mission units to provide weapons of mass destruction recovery and 'render safe' in either a terrorist incident or in the case of a stolen (or lost) nuclear weapon.
In addition to the Pentagon's nuclear terror drills, the FBI has also begun conducting simulation exercises dealing with the threat of nuclear terror.
Much of the action in these drills takes place behind the scenes invisible to the public, the FBI says.

The FBI simulation was taking place within days of a Pentagon exercise scenario in which authorities tried to arrest a terrorist discovered unloading an improvised nuclear weapon in the port of Charleston, S.C.
In that scenario, the bomb was detonated, killing 10,000, injuring 30,000 and exposing as many as 100,000 to high levels of radiation. It involved thousands of civilians, military personnel and local and federal officials.
"Sudden Respond 05" was led by Virginia's Fort Monroe-based Joint Task Force-Civil Support and was designed to simulate a nuclear terrorist attack that the highest U.S. officials, including President Bush, have said is the No. 1 threat facing the nation.
