This story smells bogus. The US and Israel are allies. If a US surface ship entered Israeli waters it would be welcomed. Why would Israel chase off a submarine if they thought it might be American? It doesn't make sense.
Also there are too many "unnamed sources" in the story. A legitimate news story lists the names of people who supply information.
Submarine periscopes have radio antennas inside, FYI.

It is more likely that we were simply testing how stealthy the subs could be knowing that the Israelis miss little.
Personally, I believe that Israel spies against us and we against them. That is the way it ought to be. I'm sure we spy against the Bristish too.

Well, there is the possibility that it was a U.S. attack sub. I doubt it seriously, but there is still that possibility. The fact that they say that they could have attacked it is true, but very stupid. To attack a sub that could have belonged to an ally would not be a wise decision. Also, no U.S. sub is exactly a sitting duck. Odds are pretty good that if the Israeli navy had attacked a U.S. submarine, they might have bitten off a wee more than they were counting on chewing.

Well said. The article looks like a good excuse to bash Israel, and surprise surprise was concocted for that purpose.
