What do you mean by "numerical system"? Sure, God uses numbers in His word to teach truth; forty days, seven churches, twelve tribes/apostles, one hundred forty four thousand sealed ones, one thousand years, etc. He put those numbers there, out in the open and clearly understandable.
So-called Bible codes are a different issue.
Not at all in the habit of doing that.
I'd be careful of attributing
silence to God, when He's speaking;
absence of evidence to God, when God has provided an abundance;
merit to ignoring God's speaking when God delights in attentiveness;
merit to deafness when God delights in sheep who HEAR HIS VOICE . . .

God does speak to those who will hear.
"God, who at various times and in various ways spoke in time past to the fathers by the prophets, in these last days has spoken to us by His Son, whom He has appointed heir of all things, through whom also He made the worlds;" (Heb 1:1,2)
When you read the Bible do you hear the voice of Jesus?
We have His infallible word. The completed canon was not available to the early church, thus the need for special revelation and visions. Thankfully we need nothing else today, unless you believe His word in imperfect or incomplete. Or perhaps you wish to hear something other than what is revealed in His word.

That there is a numerical system is only part of the question. First, lets look at something in scripture that is eaiser to agree on, for the other part of the question. The acrostics.
Did God write the acrostics or did men? How you answer this question will determine if you think there is profit in looking deeper for meaning. If men wrote them, we can stop now, I would agree with you, but if God wrote them? Might the very structure be profitable for "Doctrine"?
That's because sheep cannot read. Are you literally a sheep?

Acrostics are not like hidden codes. They are a poetic device and there plain for all to see. God no doubt used the ability of the human authors to impart these artifacts into the text of Scripture. Another interesting artifact is the chiasm, when the text takes on a structure like:

An example in found in Matthew 13:10-17:
1. Therefore I speak to them in parables; because while seeing they do not see, and while hearing they do not hear, nor do they understand.
2. And in their case the prophecy of Isaiah is being fulfilled, which says,
3. You will keep on hearing, but will not understand;
4. And you will keep on seeing, but will not perceive;
5. For the heart of this people has become dull,
6. And with their ears they scarcely hear,
7. And they have closed their eyes
7 Lest they should see with their eyes,
6 And hear with their ears,

Again, the pattern is there for all to see and recognize without special aids or tools (other than a knowledge of Hebraisms).
Bible codes do not fall into any of these common patterns.
Might the very structure be profitable for "Doctrine"?
The structure might enhance or emphasize the meaning of the text. I don't think they can impart "doctrine" on their own.
