The church knew about it supported it and could have stopped it. Phillip II was slavishly obedient to the Pope as were most of the Hapsburgs( the exception being Charles V who promoted Catholicism because he controlled the Pope).

I don't know anything about the Catholics conquering and murdering, but the Protestants didn't have an army to kill anyone in the colonies, or the states afterwards. The govt has always been secular, and participated in the acts against the Indians for an old fashioned reason, greed.
