That’s what we have currently with the Deep State. Trump will have a lot of housecleaning to do to get the Federal Government functioning FOR America instead of for itself, and that’s what’s so terrifying to the establishment.
The idea that the FBI/DOJ should be an independent entity of government is quite frankly scary.
An entity that can take all your assets, throw you in jail, and even, perhaps, seek out capital punishment... should... never... be... independent.
There should be a clear chain of command, answerable to the public. Luckily the Constitution provides that in the Executive Branch headed by the President.
There are only 3 branches of government and nowhere does an independent DOJ exist.
