My guess is that the “military” recommended not shooting the balloon down because it can’t.

The altitude is beyond shooting down capabilities

They have shot down a satellite with a Standard Missile, and have intercepted satellites with missiles fired from an F-15 in the early 1980’s. Though that capability was supposed to be a one-time only experiment/demonstration.
