A tactical response team of the Capitol Police, a force that guards the US Capitol complex, was told to leave the scene by a supervisor instead of aiding municipal officers.
The Capitol Police department said senior officials were investigating.
Aaron Alexis, 34, killed 12 people at the Washington Navy Yard on Monday.
"I don't think it's a far stretch to say that some lives may have been saved if we were allowed to intervene," a Capitol Police source familiar with the incident told the BBC.
A former Navy reservist, Alexis was working as a technical contractor for the Navy and had a valid pass and security clearance allowing him entry to the highly secure building in south-east Washington DC.
He entered the building about 8:15 local time (12:15 GMT) and opened fire. He was later killed by police who stormed the building.
But multiple sources in the Capitol Police department have told the BBC that its highly trained and heavily armed four-man Containment and Emergency Response Team (Cert) was near the Navy Yard when the initial report of an active shooter came in about 8:20 local time.
The officers, wearing full tactical gear and armed with HK-416 assault weapons, arrived outside Building 197 a few minutes later, an official with knowledge of the incident told the BBC.
According to a Capitol Police source, an officer with the Metropolitan Police Department (MPD), Washington DC's main municipal force, told the Capitol Cert officers they were the only police on the site equipped with long guns and requested their assistance in searching for the gunman.
When the Capitol Police team radioed in to their superiors, they were told by a watch commander to leave the scene, the BBC was told.

This team was described as a 4 man QRF. If taking them (just four of them) to the Navy Yard exposed the Capitol to frontal assault, then their ops plan SUCKED.
I want to puke. Trained guys already geared up are turned away? It is an insane world we live in.

Gloves, and vests, and MP-5’s, and all this “hi-speed”, expensive, stupid stuff that’s super cool to PLAY AROUND WITH.
But permit defense of a military base in our CAPITOL city during a real shooting spree?

More likely —somebody politically-minded in command heard the 3-round bursts, and knowing that GayMuzzie wanted some more gun-control he ordered them to stay put FOR POLITICAL REASONS.
THAT is what I think.
WUSA9has learned that a Capitol Police tactical team was prepared to enter the Navy Yard to stop Aaron Alexis -- and was ordered back to the Capitol by a watch commander.
The team was in contact with Metropolitan Police, who were pleading for help, but was turned around by a Capitol Police inspector.
Two MPD officers went in without the team, and one of the officers was shot.
Coming from the White House, the order to ‘stand down’ is common, so it seems.
The “watch commander” afraid of stepping on some one else’s toes?

I was staying at the Capital Hilton at the time. A DC cop came in. One of the embassies had just been robbed. The DC cops were told to "leave".
Talk about knowing nothing at this point. Did he act alone? How many shooters? Was their video surveillance footage? If the second is at large, why no APB and description?
Talk about locking it down.

Why weren’t the military armed?
Armed means having the weapons AND AMMO.
The marines had rifles but no ammo.
