The answer, AFAIK, is yes they did disenfranchise military voters.
The compromise that was worked out with the DOJ was that the Federal portion of the ballots were counted and added to the total.
From what I heard, the State/Local parts of the ballots were discarded.
I dont know what the Defense and the Justice Department are waiting for, Its obvious that Washington State military got screwed. In fact the whole state got screwed, This was the worst outright theft of an election I have witnessed in my 62 years.

Simple solution:
anyone
who was registered,
and whose ballot should have been handled in accord with this overseas voting law,
and whose ballot was not recieved in time,
should have their vote added to the tallies
or
if their ballot was never recieved
should have the chance to vote now and the vote should be added to the tallies
They won't have to have the state revote. Just count the votes of the disenfranchised military. I doubt if many dem votes will be cast and Washington could dodge the hugh cost of a statewide revote. Just add the military vote to the already totaled score.
This is the same game played in Florida in 2000.
AFTER the deadline, thousands of COMPLETED military
ballots were found in the HOLD OF A SHIP stationed
overseas! They were NOT taken off the ship in time
for the election. To my knowledge, they were never
counted. It didn't work that time, but IMO somebody
tried a repeat here!

If WA worked out a compromise with the DOJ, it seems unlikely that the feds would pursue a suit against the state for violating election rules. Pity.
