Stalin didn't want a Communist Germany that wasn't under the rule of the Soviet Union. He saw it as a potential threat to the Soviet Union's leading role in the Worldwide Communist movement.
The political mixture in Weimar Germany wasn’t that black and white - Communists vs Nazis. There were Communists divided into Stalin\USSR & Trotsky supporting factions, non-Marxist socialists, social democrat socialists, authoritarian conservatives and monarchists with some overlap between them. All fighting for political space & each other.
