Fifty years ago when Nixon got into trouble, we learned from constitutional lawyers that a sitting President is a special citizen covered by special rules. He can't be arrested for any reason, even treason. He can't be indicted, but only named as an unindicted co-conspirator. Once he is removed as President, however, the normal rules of jurisprudence apply. He can be indicted and arrested.

The President is Commander-in-Chief of the military, so the military cannot arrest him. That would constitute a mutiny.

Only resignation, death, conviction by the Senate in an impeachment proceeding, or a 25th Amendment removal can remove the President.

If there is a military coup and the Constitution is abrogated, then all the rules and constitutional procedures go out the window.
