Id say he has his moments.
If, as the accounts say, the earth was filled with violence, so "...that every inclination of the thoughts of [man's] heart was only evil all the time," then pulling the plug could be seen as a merciful action toward unborn generations. It still leads to the question, "Which is better, to be and to be lost forever or never to have been at all?"

Flooding the Earth and wiping out most of humanity? Id say he has his moments. Well, I'm struggling for a metaphor that would make it make more sense and less mean, but maybe it would help to think of it it terms of a disk wipe and clean install?
Running with that, the contents of the Earth OS and nearly all files were corrupted beyond hope of salvaging. The ark was backed up, and the uncorrupted files from backup were reinstalled afterwards.
There was more to the antediluvian sin and corruption than is generally understood, too. It was pretty complete, even on the physical level. See 1 Enoch if you're interested.
