I think that Zarek's being held in a detention center for four months for refusing to cooperate with the Cylons might have resulted in his removal from office. That certainly makes a lot of sense. In any case, that still doesn't really legitimize Roslin walking in and taking over Colonial One.
I think you are right and they will have to deal with reforming the civilian government soon.

This way, there'd be fewer overcrowding issues during their hurried rush to depart New Caprica.
Laura has been on that ship for the entire run of the series. It really is her ship.
