This is an artifact of Division I football never having a proper playoff, as the NCAA has never sanctioned one.
Prior to the CFP and BCS, the “national champion” was essentially determined by *polls*.

At its core, it's the basic flaw of any "league" with a large number of teams and a season with so few games that it's impossible for everyone to play each other.
The NFL has had the same problem in the past. They eventually introduced wild card teams to get around the injustice of having teams with 10 or 11 wins in strong divisions miss the playoffs, while teams with 9 wins in weak divisions would make the cut.
