I’m pretty sure that when Blue crew is on patrol, Gold crew spends their last two weeks ashore in quarantine to quarters.

I would also bet there are contingencies to keep Blue crew deployed a little longer in case something goes wrong.

NO DOUBT they have a procedure to completely isolate some number of crew while underway.

These boats have to stay underway no matter what. And everyone knows that, even if they have to jettison bodies out of the torpedo tubes.
