I suspect the Clintons with their 700+ FBI files triggered some action among Patriots.

I don't know what Patriots did during those years, but I felt that there was some relief that all of Clinton's grandiose plans for socialism failed, and then Republicans got Congress for the first time in 40 years, seemingly putting Clinton in check. He talked a good game about triangulating after that, but in reality he was doing a lot of damage to the bureaucracy and the judiciary.

With the election of Bush in 2000, my hopes were up that the corruption and evil of the Clinton years would come to light and that there would be prosecutions. Now we know that it was never in play. The Bushes and Clintons were allies on the same side of a long-term scheme. And the deep state grip on the US increased under the radar even as Republicans pretended to be conservative, and placating us just enough.

Obama was when it became clear that something needed to be done or it would soon be too late. His remaking of the military and militarizing bureaucracies, and his making of intelligence into a weapon that Goebbels would have salivated over, showed just how close we were to losing it all. Hillary would have been the last President under a Constitutional system. We could not have survived her continuation of Obama's policies.

I would assume that there were always military folks who chafed at civilian idiots telling them to do stupid things, and who thought about what to do if they felt they had to save the Republic. MacArthur felt that way about FDR and Truman, but in the end he didn't have enough support to act on it. In those days, Commies were running the White House. That issue went away, and didn't return until more recent decades. If I had to guess, my money would be on things getting real during Obama. Those at the higher levels and in intelligence would have been fully aware what and who he was.
