Randy Quaid attacked the ship that was about to blow up the air base where all the people were. The mothership was in orbit where Jeff Goldblum and Will Smith downloaded a computer virus which destroyed all the ships at once.
I think their virus took down all the alien ships’ defense shields at the same time allowing Earth airforces to knock out each alien ship.
