I see several holes in these theories. The first being that most recently, DNA sequenced from a Neanderthal shows that, while close, interbreeding with Homo Sapiens likely did not take place for the last 100,000 years of the Neanderthal existence.

Another theory is that Neanderthal were adapted more for cold weather, Homo Sapiens for hot weather. A sinus protrusion has been found in the sinus cavity of the Neanderthal which would have slowed and warmed air as it was inhaled. But in warm weather, it would have resulted in perpetual sinus infection.

The metabolisms of the two creatures would have been considerably different as well.
