I think the reason everyone suspects the VP is dirty is because of how he acts. He could have been written that way in order to be a red herring. My opinion is he has his own agenda but not one tied to Logan's conspiracy.
Perhaps he knows exactly what Logan is up too and is going to allow Logan enough rope to hang himself before removing him from office. The VP is interested in power and removing Logan from office would be the quickest way to get it.

I think the trick to figuring out 24 is to take the least plausible possibility and figure that's what's going to turn out to be.
The climax of Day 5 is going to be finding that Kim is the brains behind Logan.

If Logan had Palmer killed then was he also the one trying to kill off everyone who knew Jack was still alive? If so, how did he find out? Not from Palmer, Tony, Michelle, or Jack. That only leaves one person -- Chloe.

OK here's my guess for the climax.
Buckaroo Banzai will capture Kim to force Jack into letting Logan go through with his plan for world domination (or whatever) BUT will be unable to find it in himself to kill her (remember he thinks of her as a daugher) when he needs to at which point somebody (not necessarily Jack) kills him or MORE LIKELY escapes to return for next season.

If you watch the Season 5 prequel, it explains how they found out Jack was alive.
Chloe is meeting Jack in Chicago and tells him that someone has hacked her system and accessed the faked information on Jack's autopsy.
There is only so much the writers can do without seriously hacking off the fans. Killing Palmer was expected even though it was shocking. Killing Michelle & Tony ticked off a lot of people who see their deaths as simply gratuitous. Making Chloe the traitor would seriously harm the show.
