Now that we all know it is Logan that Henderson is working for, I'll state a theory I've hard for a while.
Logan has been planning this for a long time. He recruited Henderson when Henderson was running CTU. Logan and his ilk have been behind everything from Season One and it is all leading up this his ultimate plan. Nina was involved, in fact she was recruited by Henderson. They were behind the assassination attempt on Palmer, the nuclear bomb in Season 2, the virus in Season 3, the shoot down of Air Force One in Season 4, and the nuke in Season 4.
