No, not all java scripts prompt before running.JavaScript normally doesn't prompt before running - it's not a binary executable, and it's limited to playing with things only within the JavaScript "sandbox." So it's normally never a threat (In the early days of the Internet there were some early browsers which had bugs in the JavaScript implementation that could have been troublesome from a security standpoint, but nobody uses such old technology any more).
A clock using an embedded binary of some kind could indeed be a threat - and you should be prompted before such a thing would be allowed to run.
