Likely just a second transponder in a different frequency range. The program in the missile would disarm the warhead, detonate it early, or divert it off course.
I'd be surprised if they don't have ECM (Electronic Counter Measures).
MQ-9s have chaff and flares. Not sure if they provide protection for the missiles used here.
