January 21, 2021, he has \always\ flown in “empty callsign”

I read this before, but I’m not sure exactly what it means. Is it in jest because he’s an empty suit? Or does it mean something else in air/military jargon?

It means exactly that.

The FAA ATC system identifies ALL aircraft with a call sign, in communications. Usually, begins with ‘N’ for domestic aircraft. There are others, SAMxxx and AFx (AF1/AF2), and so on. bidEn as POTUS has flown places, but if you follow the aircraft on various ATC trackers, you will NEVER see him on ‘AF1’. It is always “N/A” or “empty” or perhaps some other variations.

A short explanation:

All callsigns are assigned by base Military Air Command (AirCOMM)
In this case, the AirCOMM at Joint Base Andrews has yet to assign AF1 to any of Biden flights that fly over US soil.
“US soil” is key, as AirCOMM has no control once outside the 12-mile limit.

Military Protocol is that AF1 carries the Commander-in-Chief accompanied by the Nuclear Codes (football).
AF1 is then assigned fighter escorts, tanker planes and the over-watch of an E6 “Doomsday” plane, in case AF1 is ‘eliminated’.
Search for the nuclear codes in the wreckage is commanded from the E6.

Many things can be understood but the sore-thumb interpretation is that the Military AirCOMM does not consider Biden Commander-in-Chief and that “The Football” is not travelling with him.
