They heard the tunneling as it was happening, and probably even triangulated it in real time. Hence the precise maps that we see here. The only part that would be tricky for them would be the concealed entrances into the schools/hospitals, etc, which wouldn't sound much different from the tunneling/tunneling.
Anyway, one would wager that at least 90% of the tunnels are below sea level, and... hey! look at that! There's the Mediterranean Sea right there! Bring me that really big pump and hold my beer!

They were often built beneath “UN Refugee Camps”. Also, knowing that tunnels are being built (not a surprise, after a while Hamas started bragging about them) does not mean you know where most of the access points are or that you can do anything about it.
