open those areas up to teens with pellet guns and let them go to town target practicing on chipmunks end of problem.
When there are no predators to keep populations down, populations explode and so does disease. So bring in human predators and erradicate at will.

Chipmunks have been carriers for the plague for a long long
time. It’s widespread and not necessarily a big problem
There are medications today that knock the plague out.
As with any other malady, you need to start treatment early.
