The scandal was uncovered when Judicial Watch's Freedom of Information request for her State Department emails was met with silence by the State Department because they had zero emails from her to turn over.
Even the Washington Post and the New York Times concede she used only her private email system, not the State Department's:

"only official accounts are automatically retained under the Federal Records Act, meaning that none of Clinton's private emails were preserved. In March 2013, her adviser had his email hacked....
"Gawker reported Sidney Blumenthal was communicating with an account that appeared to belong to Clinton at the "clintonemail.com" domain.
"The content of some of those emails was published by RT.com.
"Examining the registry information (below) for "clintonemail.com" reveals that the domain was first created on January 13, 2009 -- one week before Obama was sworn into office, and the same Clinton's confirmation hearings began in the Senate."
