Below is the pertinent part of the transcript listed there which appears to be accurate from what I heard. (I reviewed the audio twice).
There is laughter and a remark by one of Beck’s associates about “big shoes” between the two paragraph’s listed below; however, Beck then continues his remarks which clearly, to me, are a threat directed at Trump. (Beck chuckles after the remark; which, I assume, he believes makes his prior remarks some sort of twisted joke. I am not of the same opinion. This is a very dangerous thing for Beck to speculate upon; especially while broadcasting it to his entire radio audience.

BECK:
“I don’t know what I would have done if I was sitting in” Cruz or Rubio’s shoes ...I can’t say it that way ...if I were on the stage, I would have said, ‘Have you been listening to (Trump) tonight? Have you been listening to what I say about him?’ I believe these things.”
(Laughter, Beck’s associate makes remark about “big shoes”)
BECK:
“If I was close enough and had a knife, the stabbing just wouldn’t stop.” (Beck chuckles)
Respectfully, please explain what you believe is incorrect about the above account. If the audio has been edited in some way please list what the correct transcript should be.

Beck has had good programming before but it is such a needle in the haystack thing, one has to put up with all of his clowning around and so on.
But this is just intolerable and unacceptable.
Just imagine what the Dems will do with this latest Beck threat, if Cruz got the nom.

That remark was a playful dig directed at Beck. Beck had just said something about sitting in shoes, and his associate was saying that you don't sit in shoes.
So, yeah, Beck's knifing remark sure could have been directed to the associate. Still this needs to be officially investigated, IMHO.
“the stabbing just wouldn’t stop” - a fair question that should be asked is, regardless of the target, who talks like that anyway? It's sick, and Cruz had better get away from Beck as fast as possible.

I agree with your transcript entirely, and your analysis is correct that Beck was clearly talking about Trump. All the weaseling in the world won’t change it.
Did you notice in the longer audio, how Beck is saying he doesn’t give a __ about the “stupid Republican Party” and how Republican candidate Cruz should have said “NO! I won’t support the Republican nominee!”.

To follow up, the Gateway Pundit has a post up about this situation and in the comment thread, someone provided a video clip of the same broadcast we all heard earlier with audio-only. Maybe it’s avail now elsewhere too.
After watching the video and seeing who makes each comment on Beck’s show, there’s no doubt Beck meant Trump. They can say whatever they like, but seeing the transcript matched to the video, it’s easier to understand.
